We can clearly see that the ball was a HR - above the yellow line, hits the pipe(s), comes back.

We know that crew reviewed the instant replay & had access to stadium video & the national feed.

Additional "info/factors"
1) Ángel does not endorse instant replay.
2) Ángel knows that the union has his 6, no matter what.
3) Bud Selig is spineless.
4) Ángel isn't obligated to a press conference.
5) We know that Susan Slusser attempted to record his explanation but was told by Hernández that she could not use a recording device for the interview.

Did Hernández's crew agree that it was indeed a HR?

I think with Joe Torre coming out on behalf of MLB to say a mistake was made speaks volumes. After a couple of public acknowledgements like this, the MLPU will not have his 6, as you say, much longer.
